Autumn is finally here, and these healthy chocolate chip pumpkin muffins are the perfect way to celebrate the season. They combine the warm spices of pumpkin baking with a tender, whole-wheat crumb and pockets of melty chocolate. I use white whole wheat flour for a lighter texture, but regular whole wheat or all-purpose flour will work if that’s what you have on hand.

What I love most about this recipe is that the muffins taste indulgent while still being made with wholesome ingredients. They’re lightly sweetened — just enough to let the pumpkin and spices shine. If you prefer sweeter muffins, there’s an easy note in the recipe for a small adjustment. I also add pepitas for a crunchy, nutritious boost; they pair beautifully with the chocolate.

These muffins are a hit with kids and adults alike. I made a batch of 24 and they disappeared quickly in my household — my son especially can’t get enough of them. They’re great for breakfast, an afternoon snack, or packed in a lunchbox. They freeze well, too, so you can keep extras on hand for busy mornings.

Ingredients

  • 1½ cups white whole wheat flour (or regular whole wheat/all-purpose)
  • 1 teaspoon baking powder
  • ¼ teaspoon baking soda
  • 2 teaspoons ground cinnamon
  • ¾ teaspoon ground ginger
  • ¾ teaspoon ground cloves
  • ¾ teaspoon ground nutmeg
  • ½ teaspoon fine sea salt
  • ½ cup salted butter or coconut oil, softened
  • ¾ cup brown sugar
  • 2 large eggs
  • 1 teaspoon vanilla extract
  • ¾ cup pumpkin puree
  • ¾ cup semi-sweet chocolate chips
  • ¾ cup pepitas (pumpkin seeds)

Instructions

  1. Preheat the oven to 350°F (175°C). Line a muffin tin with paper liners or lightly grease the cups. Set aside.
  2. In a medium bowl, whisk together the flour, baking powder, baking soda, cinnamon, ginger, cloves, nutmeg, and salt. Set aside.
  3. In a large bowl, use a handheld mixer or stand mixer to beat the softened butter until light and fluffy. Add the brown sugar and beat until combined and smooth.
  4. Add the eggs one at a time, beating well after each addition. Mix in the vanilla extract.
  5. Stir in the pumpkin puree until fully incorporated.
  6. Add the dry ingredients to the wet mixture and mix just until mostly combined. Fold in the chocolate chips and pepitas, mixing only until everything is evenly distributed.
  7. Divide the batter evenly among the 12 muffin cups. If desired, sprinkle a few extra chocolate chips and pepitas on top of each muffin.
  8. Bake for 17–20 minutes, or until a toothpick inserted into the center of a muffin comes out clean or with just a few moist crumbs attached. Avoid overbaking to keep the muffins tender.
  9. Remove the muffins from the tin and transfer them to a cooling rack. Let cool completely before storing.

Storage

Once fully cooled, store the muffins in an airtight container or resealable bag at room temperature for up to 5 days. For longer storage, freeze the muffins in a sealed container or freezer bag for up to 3 months. Thaw at room temperature or warm briefly in the microwave.

Notes

  • I prefer these muffins on the less-sweet side. If you like sweeter baked goods, add an extra ¼ cup of sugar to the batter.
  • To make the recipe dairy-free, substitute coconut oil for the butter and use dairy-free chocolate chips.
  • Swap pepitas for chopped nuts if you prefer — walnuts or pecans work nicely.
